The difference is quite simple. It depends on your intended use. The longer stroke is for efficient cutting while the shorter is for more precise cutting. Of course, a lot depends on the type (ie, teeth) of the blade. I would get the longer stroke as sawzalls aren't the best option for precise cutting.

Pros:
You are going to be cutting much faster with a 1 1/8" stroke since each tooth travels 3/8" further.Cons:
Plunge cuts can be a bit trickier when your tip is moving around that much more.Helpful?
